This is nothing specific to the buildds. For instance apt-get build-dep has an --arch-only option, dpkg-buildpackage -B / dpkg-checkbuilddeps -B do not check for Build-Depends-Indep. There is a bug against policy (#374029), and atleast some people think policy is wrong, and there is a bug against dpkg (#229357). If you want your package to get built, I suggest you move your -Indep stuff to the Build-Depends.
