Well I just had a chance to look at it, the $HOME/.ypsilon directory is used for the auto-compile-cache function but this is called during interactive mode rather than during the compile time, so it should be created on the first run of ypsilon rather than during the compilation. This looks like an upstream bug and I'll bring it up with them.
