After updating my texlive-base to the problematic version I found in my /var/lib/texmf/web2c/fmtutil.cnf a message telling my that /etc/texmf/fmt.d/10texlive-base.cnf was neglected because when building it, because of a missing file in /var/lib/tex-common/fmtutil-cnf . Running update-fmtutil another time corrected my fmtutil.cnf and now fmtutil-sys can again generate the format for tex.fmt. Maybe we generate the fmtutil.cnf too early???
