Your problem might be related to the fact that your are mixing pon/ifupdown with NetworkManager. I know that NM 0.6 does not have (proper) support for dialup connections (and this won't change), so all I can advise you, is to use NM 0.7 if you want to layer VPN connections over dialup connections using NM.
