Yeah, it's not clear that there's any way that we can avoid this while still using Replaces. If you install a package that Replaces another package, and then remove it, you lose all the files that are shared between the two packages. Within the context of what's going on here, installing and then removing libkrb5-3 isn't a good thing to do, but that's far from obvious. I'm not sure if it's something that we can live with. (It makes the library transition way easier to do things this way, as long as people don't try to downgrade in the middle of it.)
