Okay, upgrading lmodern with the tex-common as currently in the repo does work (and forces the transition to texlive). As I said earlier, I really want to do the "usual" tests, too: Upgrading from an etch tetex and an etch texlive system, as well as tex-common alone without anything else. There's one issue left; I used Conflicts: tetex-base (<< 2007) but this means that if we drop the tetex-base dummy package altogether, we get the same problem again. I prefer to think about that one more night, and then probably change it to tetex-bin and redo those tests. I might actually get to doing that on Monday evening, but I'll be offline then.
