Yes, I think it's fairly obvious we need to keep the set of services enabled/disabled regardless of init system. I think it's the responsibility of the init system to make sure that is actually true, through a policy-defined mechanism which packages are required to use. This does raise the interesting problem of how and where to do that synchronisation.
