In case you have time to prepare a minimal test case exposing the bug, and open a new issue in the autoamke bug tracker (it's enough to write to the bug-automake list for this, since we too use debbugs), I'll try to take a look at it this weekend (and someone more knowledgeable than me might even beat me at it, maybe).
