Hi Sergio,
I am running wmmon with wmaker and I don't have this issue.
In my opinion, this is not a wmmon problem, the auto launch function
is written in the configuration file ($HOME/GNUstep/Defaults/WMState):

Name = wmmon.wmmon;
BuggyApplication = No;
AutoLaunch = Yes;
Position = "0,7";
Lock = No;
PasteCommand = "wmmon %s";
Command = wmmon;
}
And then, windowmaker launch it when restarts.
Can you send more info, like your lines in the WMState config file? Is
writable by the user this file?
