I can confirm that blacklisting the files will solve the problem. If you remove /usr/share/texmf-texlive/tex/latex/sagetex/sagetex.sty from texlive-latex-extra, that will solve the problem. Then, for consistency, remove the directories /usr/share/doc/texlive-doc/latex/sagetex/ and /usr/share/doc/texlive-latex-extra-doc/latex/sagetex/ (and all files in them, of course) from texlive-latex-extra-doc.
