I had this problem to. Bought a new laptop last sunday, installed squeeze. Did a full upgrade to testing earlier this week, and middle button emulation stopped.

I suggest adding a debconf prompt during upgrade, and creating a config file snippet in /etc/X11/xorg.conf.d, with the appropriate option enabled. I might even go so far as to suggest that new installs have this prompt too.

If (upgrading & $old_version < $version_with_changed_default) || (new_install); then .. fi

Having this break during an upgrade is very bad, imho.
