Here is the bug filed against the kernel: https://bugzilla.kernel.org/show_bug.cgi?id=33872 What worked for me was unloading the ehci_hcd module. So I placed a script in /etc/init.d to unload the module before shutting down and that seems to do the trick. But as I can see this is just a work around, and nobody really knows what the underlying cause of the bug is. Other people in the thread say that removed the e1000e fixes the problem, but it didn't work for me, nor did the other suggested solutions.
