Are you using apache without mod_rewrite enabled? If so, can you please take a look at bug #273049, http://bugs.debian.org/cgi-bin/bugreport.cgi?bug=273049 and see if the fix there resolves this problem. These two bugs sound very suspiciously similar. If the bug still exists, please try with the updated PHPwiki 1.3.10 package that was uploaded recently to verify that the bug still exists.
