It seems as if settings from the configuration file take precedence over command line options. Editing the config file and setting visible-click = 0 worked. On the other hand it seems as if some options given on the command-line (at least the timing options) are saved in the configuration file and used on the next invocation of the tool. This alltogether is quite confusing and IMHO violates the rule of the least surprise. I'm not sure if these are separate issues or all the symtomps of one issue. Feel free to clone the bug-report accordingly.
