Yesterday I downgraded the apache packages of one of the affected servers and found that I was not able to replicate the problem.
As we still have no real clue on what caused this and I cannot cause more distrubances by testing on the real server I thought I may make a backup of the server this weekend and then replicate it on a virtual machine where I can play with it downgrading all the packages to the pre-upgrade situation.
