On my system make detected that configure.in was newer than configure
and decided to re-make configure.

Snipped 'make -d ... install-lisp' output:--

      Finished prerequisites of target file `configure'.
      Prerequisite `configure.in' is newer than target `configure'.
     Must remake target `configure'.

Of course, looking at the suspect directory with more resolution:-

 sleeper-service:~# ls -l --time-style=+'%c' 
/usr/share/emacs/site-lisp/mailcrypt/
 total 404
 -rwxr-xr-x  1 root root 73820 Wed 14 Sep 2005 19:22:46 BST configure
 -rw-r--r--  1 root root  1334 Wed 14 Sep 2005 19:22:47 BST configure.in

I don't know why this is, but touching configure allowed me to upgrade.
