VLC registers itself as capable of handling URLs normally, just like a number of other applications (e.g. GIMP or LibreOffice). Nowhere does VLC register itself specifically for 'desktop' and if this looks like a bug in Nautilus. In fact, VLC does not know of the 'desktop' scheme at all.
