It can get confused when autotools are used:
CONFIG_SITE is supposed to point to a Autotool Configuration file.
In my CONFIG_SITE configuration $prefix is set to `/usr/local',
and $sysconfdir to `/etc' . Nothing very special here, but enough
to confuse configure scripts that are generated by autoconf
because they check for CONFIG_SITE
dpkg-buildpackage does not use this environment variable, but maybe the
package you tried to build changes behavior depending on this variable...
in which case it's not really a bug in dpkg-buildpackage (or only a
wishlist one asking to clean up the environment, but we have this feature
request already tracked in #65699).
