I'm experiencing the same issue, after an upgrade yesterday and a reboot.
I get the same Gdk-WARNING, but I can't manage to find the Gtk-WARNING. Are you talking about gnome-panel's property dialog ? Then I can't open it, since I couldn't get gnome-panel to work again.
Changing the gconf properties didn't work for me. I tried setting opacity to 65535 (it was 6000 before that, though my panel wasn't transparent), and the type is set to gtk (I tried setting it to color without success).
