It may be the other way around: somehow your local diversions got lost,
and the subsequent package upgrades removed the files themselves.

When I made a local diversion of /usr/lib/libX11.so.6.3.0 and then
upgraded libx11-6 from 2:1.4.3-1 to 2:1.4.3-2, dpkg left both the file
and the diversion alone, removing only /usr/lib/libX11.so.6.3.0.distrib
as it is supposed to do.

Do you have any backups of the /var/lib/dpkg/diversions file?
