That way of building the autogenerated autotools related files was introduced in the previous NMU. If you tell which of the 3 options mentioned in /usr/share/doc/autotools-dev/README.Debian.gz you want, it can be implemented. The cleanest solution is about what's used now, though the autogenerated files (config.guess, config.sub, configure, Makefile.in files, aclocal.m4 ...) should be removed at least in the clean target to get only a one time diff.
