I think this is best left to local user / administrator. I set mine in ~/.Rprofile. The overall philosophy of the install process has moved towards asking as few questions as possible -- with 1200, 1300, 1400, ... packages you really don't want to answer all of them. In this particular case, /etc/R/Rprofile.site even contains commented-out code that sets a repo according to the user's preferences. That is about all we can do now I am afraid.
