The manual is in /usr/share/fityk/, the rest of docs is in /usr/share/doc/fityk/. AFAIK files that are used by a program go to /usr/share/program/, e.g. gimp manual in /usr/share/gimp/2.0/help/, so I don't think it's a bug.
