I have had the same problem. I could fix it by deleting ~/.texmf-
var/web2c/pdftex/latex.fmt
I first suspected it to be be some file permission issue. It didn't work for my
normal users. I tried again as root and it worked fine. Then I checked file
permissions but could not find anything suspicious. I then checked as another
normal
user and it worked too. I finally had the idea to look for other .*tex*
directorys in ~/ and found ~/.texmf-var/ which contained ~/.texmf-
var/web2c/pdftex/latex.fmt as the only file. I then decided to delete that
file. I restarted lyx from the command line and the problem was gone. I'm no
TeX expert so I don't know why the file was there or what it is doing nor do
*Before* I did "rm -r ~/.texmf-var/" I tried the following:
I deleted the ~/.lyx directory and then started lyx

The help documents could be loaded without problem and --> Help -->LaTeX-
Configuration found not all but a lot of the stuff it was looking for
If anyone is interested I could send a backup copy of ~/.texmf-
var/web2c/pdftex/latex.fmt
I hope this might also help others.
Thanks a lot to all Debian developers and volunteers for this awesome
