I'm planning to assess Aqualung's JACK support and clean up obsoleted
code (it's been a while now) and also add a few small, related
features. One would be what you mentioned. Yes, JACK restarts should
be absolutely survived. Another thing I'm personally missing is
automatically remembering port assignments (for example I'm regularly
sending output to both the headphone amp and the studio monitors,
which are on separate outputs of my 1010 - and I have to make the
necessary port assignments in Aqualung's connection dialog every
time).

Please don't hold your breath.
