I think it's a bug of gnome-paint. Applications use %U in .desktop file should be able to open multiple files either in the form of paths or URLs. But gnome-paint cannot handle URLs correctly now. I'll take a look at the problem soon. If it's hard to make the application able to open URLs, I'll change the .desktop entry to use %F.
