Do you sync everyday? is that related to #of msg or #of mailboxes? your
local dovecot is using maildir or mbox? what's the remote imapd server / 
format? 
I do have troubles w/ local/remote uw-impad run from inetd: inetd would 
break the connection for 60s once a client reaches it's #conn/min limit
(defaults to 40 usually).
Your problem might be totally unrrelated (you can check you dovecot's log,
but perhaps ask remote sysadmin for log of you imap session), but symptoms
are alike.
So, mine may boils down to a wishlist, a '--limit-rate' opt to limit the 
connection rate / min and thus avoid such issue (my case, at least).

Do you actually happen to see (eg. w/ mutt) such msg w/ void From:/Subject:?
Did you try w/ '-t md5' as well?
