With boinc-manager 6.10.58+dfsg-3, clicking on File → Close Window it just closes as expected. With the new version 6.12.8+dfsg-6 it seems to just minize the window (and doesn't close as expected). It's either necessary to kill it or use the Exit option (that will also stop boinc, making it necessary to start it again). Thank you!
