Allow me to intrude although I'm not the maintainer of r-base-core. 

All directories Kingsey is referring to are to be considered "local", as their 
names imply. You may question the idea to copy R.css is these directories in 
the first place, but not the fact that the package manager does not touch the 
files. It'd be wrong to fiddle with local additions. 

Now, as to why R Core decided to copy the file everywhere, I don't know, but I 
guess they have a good reason.

So, to sum up, not a Debian issue IMO.
