I've not checked with sarge's version, but I guess your configuration file is read twice. This is because webalizer always read /etc/webalizer.conf before reading the configuration file given in parameter. So I guess the cron job changed after sarge and the config file is given on the command line now. See also #482368 for other issue related to the config file...
