It turned out the bug happened because I switched to a different enlightenment virtual screen and back to the original screen with the flightgear window. I did this, because I have my internet radio switch in my panel, which I moved away, so flightgear would use the screen fully in full screen mode. With the panel on the screen, full screen only extends to the edge of the panel. On the other screen I could reach the panel unhide button, which was hidden behind the flightgear full screen window on the original screen.
