It would help to know what kind of laptop you are using. I have tried xournal on mine (Thinkpad T60) and the touchpad works fine whether or not I have a mouse plugged in and whether or not I have the Xinput option selected in the Xournal options.
It looks to me from the bug report that you are using a mixed lenny/squeeze system and a relatively old kernel. My system is running full unstable.
