Hi, (Original reporter here.) I just tried with a clean ~/.lyx, and things seem to behave themselves. So there's something in my .lyx that lyx does not like. It turns out that it's certainly my preferences file. I narrowed it down after comparing the two folders recursively and moving things to the clean .lyx one by one.
I had a look at the settings for these formats, and noticed that "Document Format" is not ticked for them. If I change that for, say, "PDF (pdflatex)" so that it is ticked, then that particular option shows up in the Export menu all the time, as you ought to expect. Before anyone shouts PEBKAC, while I did change the viewer application option (as you can tell), I don't believe I would have been silly enough to change that tick mark. I reckon, somehow, that property must have been either unchecked or not set by default properly when this property was introduced in an earlier version. (I've been using lyx on this machine since 2006, and would have had similar settings, using kghostview rather than okular.) Anyway, I know how to work around it, now. Though it doesn't explain why LyX should start assuming the formats are document formats after it performs the reconfiguration (without altering the preferences).
