I believe I now found the real cause of this problem: dh_buildinfo was invoked once across all binary packages. I now tightened to invoke specifically for each binary package - as is done for all other dh_* tools with CDBS.
Regarding running dh_buildinfo only optionally: it really should be harmless to invoke, and the general principle of CDBS is to invoke all generally sane tools as long as they do not cause surprise build-dependencies or other regressions.
