Currently 'nagios3' adds a symbolic link in /etc/apache2/conf.d to enable a default configuration for all virtual hosts. This is not wanted in some configurations like: 1) there are multiple virtual hosts and /nagios3 should not be enabled; 2) a new special virtual host for Nagios monitoring is created. Please make the symbolic link optional and the sysadmin choice to be preserved for all upgrades. This should be configurable using 'dpkg-reconfigure' at any point later after the installation/upgrade.
