I can partially reproduce this.

This triggers the bug:
1. Start hugin. Set preferences
2. Load images and prpare project for stitching.
3. Save project
4. Run makefile to stitch.

This does not trigger the bug, options end up in the makefile.
1. Start hugin. Set preferences
2. Exit hugin
3. Start hugin
4. Load images and prpare project for stitching.
5. Save project
6. Run makefile to stitch.
