Can you explain a bit more what you would like? Is that an option in /etc/default/automysqlbackup that would fit your need? Would the --flush-logs have to be passed to ALL calls of mysqldump, or only sometimes? What is this option for (as the man page of mysqldump is not so verbose about why it would be needed...)?
