Usually, Debian packaging tools ignore files with names ending in ~ or
.bak (and some others, iirc). Unfortunately, cupt does not:

E: bad condition in release expression at file 
'/etc/apt/preferences.d/muttstable~' line 2
E: error while creating package cache
