Same here, I just installed mypaint 0.8.2 from the squeeze repository, and got the same error message. Installing python-protobuf 2.3 from unstable solved the problem and mypaint starts normally. I have protobuf5 installed (2.2), and apparently (let's say until now) it doesn't cause any problem...
