I am also experiencing a lack of beeps, not only in xterm, but also in rxvt, emacs23 (under both gnome and icewm, but not under the console), and in my self-compiled ical calendar. Curiously, gnome-terminal still beeps, both under gnome directly and under icewm.
This was also initiated by a recent update in squeeze/sid, and certainly points to the xserver rather than any of these applications.
