Thank you. Your fmtutil.cnf does *not* contain any duplicate entries.
Can you please repeat what Marcin did:
(as root, assuming bash):
v=`kpsewhich -var-value TEXMFSYSVAR`
c=`kpsewhich -var-value TEXMFSYSCONFIG`
TEXMFVAR="$v"
TEXMFCONFIG="$c"
export TEXMFVAR TEXMFCONFIG
bash -x /usr/bin/fmtutil --all > fmtutil.log 2>&1
and send us the output fmtutil.log?
