Can you send me the fmtutil.cnf file, and whether jadetex and/or xmltex
is installed.
Can you do (as root, assuming bash):
v=`kpsewhich -var-value TEXMFSYSVAR`
c=`kpsewhich -var-value TEXMFSYSCONFIG`
TEXMFVAR="$v"
TEXMFCONFIG="$c"
export TEXMFVAR TEXMFCONFIG
bash -x /usr/bin/fmtutil --all > fmtutil.log 2>&1
and send me the output fmtutil.log?
