You don't say which frontend you are using, but the behaviour sounds like the scanimage frontend, where gscan2pdf can cache the options. Try turning this off in the preferences. Alternatively, try the libsane-perl frontend. Even if one of the above fix things, I'd still like to keep this open, as there seems to be a but in the cacheing in the scanimage frontend.
