I had been working with Michael on this issue for a little bit, and have decided that the best way to address this issue under debian is to bypass the usage of gksu completely.
I wrote a small patch that checks for root permissions when gdebi-gtk is first launched, and if they are not found it recursively re-launches the script using su-to-root (similar to the synaptic package manager).
