I can't reproduce this, configuration files are copied properly from 8.3 to 8.4 (and then obsolete parameters are transitioned). Can you please attach your /etc/postgresql/8.3/main/postgresql.conf? How exactly did you invoke the upgrade? Are you using any symlinking tricks or something else that's unusual?
