I spoke with a few people at DebConf and now understand this problem and the workarounds better. It's due to a quirk of QuodLibet's plugins layout, which should be changed to be more standard upstream. Since it is probably too difficult for python-support to detect all corner cases when generating __init__.py in order to fail in a better way to help maintainers find the problem, I'll just close this bug as invalid.
