Hm... can you confirm I didn't mess something up with the source package and that the patch really got applied to your package? It's a fairly simple patch and I can't imagine it should stop working simply by switching architectures. Just to be sure I downloaded and tested it again in another machine with the panel on top, and it worked as expected, avoiding the overlap. I also took the opportunity to test the Xinerama setup, and it also worked as expected. Though I still have to test it in a i386 VM...
