I've got another idea: It would be nice to have a dh sequence addon that takes care of replacing all copies of config.{sub,guess,rpath} in a source dir by the ones provided in autotools-dev before configuring and of removing the files after cleaning the source. As an alternative the files could just be backed up and restored after cleaning. the whole procedure could be enabled by adding "--with autotools" to the dh command line.
If you believe this feature request belongs to the autotools-dev pakcage, I'll reassign the bug there.
