I'm not so sure what options from the command-line override what options from the configuration file.
I htink that dkimproxy should either completely rely on the configuration in /etc/dkimproxy or have a file in /etc/default/dkimproxy . The most annoying thing is that the path to the private key is 'hard-coded' in the init script. I have a CAcert key in /etc/ssl/private and would like to use that - I have to edit the init script for that ...
