Hrm.  I'm not seeing this particular misbehavior on my main system with
X11 installed (i686 platform, running mostly testing).   I even tried
upgrading to the unstable version of libx11-6, but i don't see the behavior:

0 d...@pip:~$ xdotool mousemove 2 1 && xdotool getmouselocation
x:2 y:1 screen:0
0 d...@pip:~$

Here are the versions of the immediately relevant packages i have installed:

libx11-6 2:1.2.1-1
libxtst6 2:1.0.3-1
xdotool 20090330-1

This machine is running kernel 2.6.26-1-vserver-686, fwiw.

Could you try to replicate the behavior on another machine, in a clean
chroot, in a KVM instance, or something similar?
